Reorganize mb issue 24

Model Builder takes stoichiometries from transporter.csv and is consistent with usage of transported charge and kinetic etc. Also it relies now on Transporter instances. This makes the code a little bit clearer and enables testing of reasonability of transporter parameters and kinetic.
